Isn't it decided by win/loss record between conferences as a tiebreak? Ie. whoever's conference that won the most week 1 games gets homefield.
That's the way it used to be anyway.
Edit: As far as the actual suggestion goes, get rid of the capped stadium stuff. Have the game hosted in the largest stadium currently in the league, that way it doesn't hurt a team already with the biggest stadium and if it's two teams with smaller ones then they would get to use somebody elses stadium in that league if it was bigger.

the first tie breaker is won/loss record, then its points scored in the regular season. it isnt a fair 2nd tiebreaker because they were done against completely different sets of opponents.
the capped stadium stuff can not hurt teams already with the biggest stadium. it is financially impossible to have a 100 bowl done in 13 capped leagues or a 200 bowl done in 21 capped leagues. therefore the stadium would always be bigger than any stadium currently in the league.

1st tie breaker isnt fair either, same reason as you cited for #2.
Play at the larger stadium (of the two), split the proceeds.

i agree, which is why i think a neutral site/split proceeds is needed, but the 2nd tiebreaker is brought up because it is flagrantly unfair.

My team's in this same boat and it looks like we'll be travelling for the league ch because of a few points.
I have to honestly say if it was the other way around I'd still prefer a neutral site/even split over the way it's currently being done.

Should be a neutral site, straight-up. Nearly all championships are: Super Bowl, FA Cup, Champions' League; or they're played in series at each venue.
