I believe you're correct you will need to retire the dot to receive the refund, not just sell the equipment.

Um didnt it use to cost 100 per skill point and 300 for the tree which equals 900 last season?
If so I only got refunded the new cost of 450. Not to mention for C it refunded me 50 vice the hundred it cost last season.

Everything for season 99 dots got partially refunded during a script that ran last night while the site was down, so then whatever you got refunded from retiring a season 99 dot today would only show the adjusted amount.
Here's some lines from my flex history page, you can see these all are positive amounts, meaning I was credited these amounts back, and it's at 2 am, so it was from when the Bort script to partially refund the difference between the old costs and the new costs ran. You can see the custom gear was already refunded 450, so like you say, when you retired a dot today, you'd get the other 450 for the custom equipment.
