Can I convert a PUP and then "catch up"? Ex: At the end of the season, he is mid way through Sophomore. I then convert him and he would be a real player. Can I then "catch up" to Seasoned?

What about a regular player I have. Example I have a rookie who just moved to sophomore but my team is now going to seasoned. Can I use the catch up and sign him to my seasoned team?

you would have to have one game played in sophomore to do so. So if you didn't get that extra sophomore game you can't this season.
