This will be my 3rd season and I'm sure I did something wrong with the development, so what to do now?

what to train now and where to assign the SPs?

You should have at least 8 EQ points so upgrade your EQ. If you can swing some custom gear that would help.

You really wanted to take throwing much higher before you started putting points in other attributes. I'm no guru but I take my QB's to 88 or higher right off the bat, then move to vision. You probably want to put all your points in throwing until you get it up into the high 80's at least but just train it for now until you have all the points you need to take it up all at once.

Multi train thr/vis/con/str until throwing is where you want it then switch out thr for a secondary attribute.

Just my 2 cents.

upgraded my EQ. But what about the Bonus points, should I spend them all on multi train and/or SPs?

BT's. You get them from training. You use them to open up multi-training and to enhance training on selected skills. You also use them for the purchase and enhancement of AEQ. You CAN use them for other purposes but mostly, those are the things you'll concentrate on for quite a while.
Some key points; #1, use them to open up 4-way multi-training by purchasing 3 multi slots First will cost you 6 BT's, second is 12, 3rd is 18. Follow backstops' recommendation on that. (He suggests having throwing as your "free" or 'open' slot.) #2, enhance your primary skill training. It costs 6 for one star (19% enhancement), 12 for 2 stars, and 18 for 3 stars, Upgrade throwing to 3 stars... then vision to 3... then confidence to 3... and finally strength to 3. (You could change the order but the goal is to have all 4 primary skills enhanced to 3 stars.) Don't go beyond 3 stars as it isn't recommended by most good builders. (You could make a case for taking throwing to 5 stars as you've kinda gotten far behind on your build.) #3, save all remaining BT's for the purchase of AEQ later in your build (around level 32-42).

Lastly, reqoob2 has a decent point. Your build has gone deep enough into his lifespan that the damage you've done is going to be very hard to repair. There is nothing wrong with re-starting... it's something almost every single builder has done... and many have done it hundreds of times. Sh*t happens and you cut your losses and try again, this time getting better with each build and every lesson learned.

I have already enhanced strenght and throwing to 3 and vision to 1. And secondary vision and confidence training for that multi train. So when I decide to re-start again, then never use BT's for SP's?

Yes dont change BT for SP... There`s only a couple of ocasions when its a good thing to do. For you to cap your build at day 48 you need to change 15 BT for 1 SP and the other ocasions are also if its 1 point to get to a new cap (this is not so often needed but to get to the first cap is one good deal)

^^^ this if you need to. Sometimes I don't need to convert BT's to SP's to reach a cap... ever. But if you're just 1 SP short of reaching a cap, then it's ok. But it's not a habit you want to get into. AEQ is MUCH more important than 1 SP.

And at the beginning is it better to train throwing intense or normal (to get more BTs)?

You will probably get some differing opinions on this subject but I've been doing the following for a few seasons now with quality results. After you've done all of your creating (height, weight, 1st 20-something SP's, and archetype) you should have some BT's (12 I think) and some TP's standing by. Before you do anything, use 6 BT's to enhance your primary skill's training 10%. Light train that skill. You now have 12 BT's again. Spend to enhance primary skill to 20%. Intense train until you have 18 BT's. Enhance training for primary skill to 30%. Continue intense training until end of season. 1st Cap primary skill. Boost x3 on last day of season (day 48). (Note... on some builds you might have to boost x1 to reach that 1st cap... sometimes. If so, do that then boost remaining 2 boosts before end of season... but be sure to cap first.)
Start of next season. If you have enough SP's to reach next cap, do it. If not continue intense training until you do. Cap. Continue intense training until you have enough BT's to unlock multi-training (capping whenever you can along the way). This takes 36 BT's to open up 4-way multi-training. Unlock that and select which skills you desire to train for the life of the dot... this is important; There are basically 2 schools of thought when it comes to multi-training. School #1 says you should always select your primary skill as one of the fixed slots. I do this with some builds... but not all builds. This entirely depends on what you are building and how you plan to build it. School #2 says never put your primary skill as a fixed slot. Again... I say it really depends on what type of dot you are building and how you plan on building it. I also use this method myself on certain builds. What you choose is entirely up to you and what you desire to accomplish with your dot. But, either way, when you have enough BT's to make the switch, do it... unless you're wanting to REALLY push your primary WAY high... then you can simply continue with intense training, capping whenever you can, for the entire 1st season... or even longer. I know some have done this... I have not. I usually make the switch just as soon as I have 36 BT's AND have, at least, reached 3rd cap on my primary skill. You should end the first season with your primary skill around 85... higher is better.

thanks, but man did they do it complicated... I think I'm gonna have to play a long time till I get it all. And also without Flex points I won't be able to be at the top but it's alright at least to be in the middle, right between the starters and legends of this game.

you can build a nice dot without flex points.
Granted you won't have costume eq but you can still do well. Wizzago gave some great advice. Take some time and follow it.
