If it's set to yes, it seems to work (how effective it becomes is another debate.)

If it's set to no, it never seems to work. HB's, FB's and TE's seem to stay in randomly.

Is there any real way to ensure all of your routes run on a play?

Yeah, when you set up the play you select "play default" or "run route" for TE, HB, FB, etc. Those drop downs are found in both packages and AI outputs once a play is selected. If you don't change it, it will be set at "basic settings" which is what you don't want if you are trying to avoid a back/TE staying in to block.
