How do SA's like Home Town Hero and Road Warrior work now? My players who have the SA still start at 50%.

That doesn't matter. You didn't start at 110% morale beforehand. It works as it states, it's as if you had extra tougheness/heart/conditioning. So each bad play that would hurt your morale, will hurt it less because of Home Town Hero/Road Warrior. And each good play, will help your morale more because of those SA's.
