Is there a general preference one way or the other? Does one make more sense than the other regarding the available defensive plays? Also, should I be considering flex coverage?

I'd guess a large majority of teams are currently running mostly man.

Having LB capable of playing zone defense helps immensely though.

Well...Totally depends on your DC. Talk to him and ask him what he runs. One of the 2 doesnt help you shit if the DC doesnt have a Single play of it in the playbook

Finding work for zone based players is hard.

You would have to make all the LB's for the team and make them all built for zone for it to work imo

Zone and Man awareness are super cheap skills to buy, I wouldn't worry about choosing one or the other, because there are great plays that require both.

No reason not to get the blitz man and zone awareness up to 40 each no matter the player type unless you're on an incredibly specialized team.
