I can see this thread quickly turn into a ”flame killershrew” thread and that´s ok with me. If you think I am an idiot please call me an idiot. If I have missunderstood anything about how this game works then great! That´s why I posted this, to get to the bottom of how this game works 
Part 1: Ownership.
I am the GM of a team (http://glb2.warriorgeneral.com/game/team/62) where the owner has always igonred the team. I got him to give me GM and I worked hard and spent lots of flex to build the team and get it going. The owner agreed in a pm to sell me the team and then went awol before finalizing the deal. Now I wouldnt mind this so much as I couldnt really expect to be able to keep it going even if I really want to keep it for next season. I asked support about a week ago about the possibility of buying the team in the offseason if the owner doesnt come back but support never came back to me on that subject. I´d like to think that means they are considering it even though from what i understand you can only buy rookie teams. This poses a whole range of questions. If we cant buy second level teams then what happens with all the teams that are cpu or have inactive owners? Will they be forever drifting seing as noone can buy them? Wasnt the new league system partly supposed to help us sustain rivalries over the years? How fun will that be in season 4 when only 1 team in every division still has a human owner? What about if I sign up for a team now and get one before the end of the season, will it be rookie lvl 3-5 or rookie lvl 0? Will I be able to move our borts over to that team or will I have wasted all the flex i spent on 8 players for that team (-30%)?
Part 2: On inactive owners
With alot of help from a great DC and some awesome agents we took the team from a 1-8-1 record to a 9-8-1 record and a chance at the playoffs only to have it all go down the crapper because the owners inactive flag turned on. Even though there is a very active GM and asst. GM who manages the depth and roster and sets tactics and playbooks the cpu started overriding our decisions. Inactive players came back in the games and started messing things up since we could no longer bury them in the depth. Play calls especially in the passing game were disastrous. We went from having the #1 qb-rating guy in the league to completing 40%. Now I really didnt want to cut any inactive players in case their agents decided to come back but this forced my hand and I had to cut some to keep them off the field (way to cater to the casual player, wg). By doing that we have only just managed to scrape by the last two games. Although the ”auto fill team” is unchecked the cpu still autosigned an unboosted wr in one of the slots left open by inactives. I dont have the heart to cut him again so he stays (welcome, btw, and I mean that because that agent cant help how thing work here). Now we are 4 hrs away from a very difficult game and our season will end here unless something changes very quickly. Of course I alerted support the instant I noticed the wrong depth was being used but that was 3 days ago and with the season on the line 3 days is an eternity. No reply so far. I have seen that some players are experiencing weird stuff lately with depth and playbooks so I´m not 100% sure our problems has to do with the owners inactive flag but I think so.
I realise this is a little longish but rest assured I will think of more things to add here later.

EDIT 15:00 6/1: I concede that the playcalling issues probably wasn´t tied to the inactive owner as they were gone today as far as i could see. The depth issues are still the same though. I dont dare cut more inactives because i know hwat i have but not what the cpu will autosign instead and put in the game!
