I don't think stamina has anything to do with it. Our O-line guys are always fresh at the end of games, and we're running a ton of plays. I agree the more you're on the field the more chance you have to get a penalty. What I don't get is how they happen. When you're running the ball down the field, 4 yards or more per clip for a 40+ yard drive, there's no reason a guy should get back to back penalties.

Oh, and where's the defensive holding on pass catchers down field?

This! Dunno how many times I've seen a CB almost covering the WR dot and then they just get a deflection and there is no call.

Dot's don't have hands and can't hold!

(and before you say how do they catch... they have a cup/crater carved into the dot which you have to land the ball in, hence the passing game is so hard).
