The Team Score is based on a median of slotted starters and their backups, if used. A zero value is placed for any empty slots, and values are ignored if they are too far down the depth chart. This is done separately for the offensive, defensive, and kicking units.
The offensive and defensive median values are then modified by their corresponding chemistry at a rate of .1% for every value below 100.
Then I take the average of the three units, weighted 45.5% for offense and defense and 9% for kicking, to arrive at the Team Score.
I've been working on this since half-way through Season 2. Season 3 saw some significant changes (inclusion of chemistry), then I tweaked it following the Season 3 playoffs to try and achieve better balance.
