On the team I GM for we have a backup center who is rarely active and has a so so build, if I release him and move one of the reserve OT to backup centre what sort of penalty is induced? or is it better just to have the one center and no one backing up?(even though his stamina is not that high)

If you have only one center with a low stamina you are going to get killed in the second half. You would be better off using a backup guard or OT to cover the slot than go for a single position. You would have to have a stamina of 40+ if not 50 to pull off the position by yourself.

Thanks, is there a penalty in playing a G or OT at Center?

Yes there is, but it is described as 'minimal'. Biggest disadvantage as far as I can see is no line general.
