Am I correct that when you retire a player you do not get any FPs back for Custom Equip?

You get the partial refund for flexies spent on buying the piece of CEQ and for the +1 to one of the trees that you can do when you buy it, but you don't get any refund on the 3 upgrades after that. So, yeah, once you get to the upgrades that say "No refund", you should use reward points for those if you have them, at least that's what I do.
