Currently one of my players has the following ranks:

Conference D Rank: 2
Conference All CB D Rank: 1

The player who is currently #1 in Conference D Rank is a CB. How is that possible if my player is the #1 CB in the league?

Because being the number 1 conference cb doesnt always mean best defensive player in the conference.

For example. My lvl 79 fs is the number 1 fs in the conference and number 2 in the mvp race.

-because the stats algorithm used to determine the top CB is not at all the same as the one for D MVP
for example, sacks, FF, TFL most likely are not weighed as high for CB rankings as they are for D MVP
also, "top 5" game rankings has an effect on the D MVP; i doubt it does for CB ranking

This. ^^^ Better explained is that this category; Conference D Rank: 2 considers ALL defensive players while this category; Conference All CB D Rank: 1 only covers CB's.

You aren't understanding the OP's confusion it seems-
they are asking, since they are the top in CB rank, and the D MVP is a CB below them in those rankings
how aren't they the top D player? This is not because all players comprise this category: that CB is already in
the same category- CB. The answer is that the D MVP ratings (i.e. Conference D Rank) are not determined by the
exact same parameters as the CB Defensive ratings. I remember that top 5 POTG played some part in the overall
rankings. Other than that, heck if i could tell you what the differences are, but obviously there are some, unless the
CB ranked above the OP's CB is raked higher solely due to POTG appearances

usually the simplest answer is that mvp uses adjusted stats, whereas positional and global ratings do not.

Still the same answer. Conference does not equal League. And Seric still answered it right.

I would look at blowout adjusted stats myself.

Funny thing is darncat said the same thing i did but in a different way but i have no clue what i am talking about and apparently dont read the op's post even though what i said directly relates to what the op said.
