You don't need to do both. Do one or the other.

A little more info:

If you put all WRs in the plain WR slot, they will all rotate through each WR position on the field based on their order and energy on any given play.

If you use the custom WR slots (#s 1 - 5), only the WRs at each slot will play in that position on the field.

For example, you have WRs named A, B, C, D, E and set the depth chart up as follows:
WR1 = A
WR2 = B
WR3 = C
WR4 = D
WR5 = E
In this case, WRs A and B (and maybe C) will be very tired part way through the game, as they will be the only WRs that ever line up at WR1 and WR2, respectively. WRs 4 and 5 will be very underutilized (unless you run a ton of 4 and 5 WR sets). Not a good use of your resources.

A better way to go would be:
WR1 = A, C, D
WR2 = B, E, D
WR3 = C, D, E
WR4 = D, E
WR5 = E
In this case, you can choose what WRs you think are best suited to a given position and list them only there or higher on the list. The above is not a one-size-fits-all solution; depending on your dots, stamina, offensive sets, run vs. pass %, whether a WR is also a returner, how many WRs you have, etc. you may need to set things up very differently to get the best results.
