Allow the owner, head coach, OC, DC, or STC to set team captains. Players named to be team captains should recieve a small bonus depending on their position and role with the team.

what kind of bonus are we talking?

i don't know. something that would be position related. Like if a LB is a captain then he should recieve a bonus for tackling, or vision, or confidence. Out of those I would say give the bonus to confidence.
the bonus should be to the players attributes.

I would say morale bonus and maybe a award for being a team caption on a championship winning team, playoff team, etc

well to solve that, there could be requirements about who can be a captain. Like not all of them can be offensive players, or defensive.

Isn't there already the self-imposed captaincy of the line general, field general, etc SAs?

i would use it on my center, i'm a true sportsman.

pretty sure i've seen this suggestion before, and it was a "not going to happen" suggestion. -1 If you want a bonus for someone, do a premium game promotion.
